Will this bag fit a 36.125 inch ar15. Windham weaponry mpc basically a 16" barrel?
Since your weapon is right at 36 inches it should fit by you may have to squeeze it in a bit.
What are the inner dimensions of the 36" bag ?
The interior dimensions are 36" x 12" x 3", I was able to add a video to the item page showing how a rifle will fit inside. You should be able to see the change tonight.

This case does not have backpack straps to carry it but only a single shoulder strap.
How big are the external pouches, and just to verify they appear to be secured by MOLLE correct?
The two outer pockets are 6 inches by 10 inches and the main center pouch is 8 inches by 10 inches. these pouches do attach via molle to the rifle case.
